Ghost server / computer thinking server is running when it is not working

      A plain Spigot 1.9 server with plugins, removed plugins and it acted the same. System: OS X Yosemite

      When I updated Spigot, it completely stopped working. In my server folder and in the terminal it says it is working, but I see no java icon in the menu bar or whatever it is called and cannot connect to the server.
