Hoppers do not pass items through you can pick them up and replace them and they work for a little while but then others will stop.

I have removed an entire string of hoppers and replaced them and they will still end up breaking at some point and stop letting items pass through them.

No plugins are added to my test server it's just trunning the craftbukkit 1.9

Single player doesn't reproduce this behavior.
