When trying to stack items obtained from different sources (e.g. Items that where farmed and items that where given to the player using /give or from creative mode), the items wont stack together leading into automated storage systems not working and unable to organize inventories ...

Please try without plugins.
You probably have a plugin putting hidden data in stacks.
Otherwise provide a /data get entity @p Inventory
