Patches are not automatically applied by running the server. In order to get a new jar, you must re-run the buildtools jar. This will get the latest sources and recompile it and provide you with the jar you need to run the server. If you need a 'fresher on the process, the wiki has a perfect guide for you. http://www.spigotmc.org/wiki/buildtools/

I fail to see how patches being unavailable is an issue here. The repo is working perfectly fine right now.

Also a bit confused about how this works https://s3.amazonaws.com/pushbullet-uploads/udtpu-hqMjdN41IPgg8IIPgRB6ohi7upqlXjeV/asdfasdfsdf-1.jpg

Your build is not the latest and therefore may be the reason you are having this issue. Spigot is 0 version(s) behind. CraftBukkit is 2 version(s) behind. This message was automatically generated and is not guaranteed to be a solution to your issue.
